As for the running animation, I just copied the poses using the copy & paste tool, replaced the sliding keys and such. Now it's as if I didn't forget at all.
To do this I created 4 points, from the "helpers" section of the create tab, aligning one with each eyeball and then aligning the other two with the previous two except not on the Y axis. I then put a dummy from the same section and placed it between the two points that aren't inside the eyeballs.
Below is a screenshot of what this currently looks like:
To get the blue line you then need to use the "select and link" tool to connect the points that are inside the eyeballs to the ones directly in front of them, then you can do the same thing to the points inside the eyeballs to their eyeball. Once this is done, you use the "select and link" tool to connect the two points in front of the eyeballs to the dummy. This allows you to use the dummy to control the two points in front of the eyeballs easier.
Now, if your eyeballs are still skinned to the head bone (which I mistakenly did), delete the skin modifiers from the eyeballs and then use the "select and link" tool to connect the points inside the eyeballs to the head bone. Since the eyeballs are children of the points then they will also be controlled by the head.

After attempting to skin the helper points I realised I could just use the "select and link" tool to connect the points and eyes to the head bone.
